What YoRHa failed to anticipate is the fact that androids possess a subconsciousness that its servers are unable to access and destroy. And so YoRHa can put him through repeated rounds of experimentation with the threat of discovery eliminated. Each time he is destroyed, 9S is restored into a new body but with his memories wiped. 2B is assigned this heinous task, as seen in-game through the prologue’s black box detonation and her strangulation of 9S at the end of Routes A and B.
